Analysis Proposal
Analysis Question
Can we validate the co-expression and interaction relationship between SLC7A11 (cystine transporter) and GPX4 (lipid peroxidase) in neurodegeneration contexts?
Datasets
GTEx brain tissue RNA-seq (v8)ADNI/ROSMAP bulk RNA-seq prefrontal cortexSTRING protein-protein interaction database (v11.5)FerrDb ferroptosis regulator dataset
Methods
Spearman correlation analysis of SLC7A11 and GPX4 co-expression across brain regions and disease statesBayesian integration of multi-modal evidence (expression, PPI, pathway overlap) to compute edge confidence scoresGene Set Enrichment Analysis (GSEA) for shared ferroptosis and oxidative stress pathwaysText-mining validation using co-occurrence frequency in PubMed abstracts from neurodegeneration literature
Expected Outputs
- Significant positive Spearman correlation (ρ > 0.3, FDR < 0.05) in human brain datasets supporting coordinated regulation
- Bayesian posterior probability > 0.7 for the interacts_with edge integrating PPI evidence from STRING (combined score ≥ 0.7)
- Enrichment of SLC7A11-GPX4 co-mention in ferroptosis, ALS, and Alzheimer's contexts (OR > 2, p < 0.01)
- Confirmation would elevate edge trust to ≥ 0.75; refutation would trigger edge removal or demotion to 'weakly_associated'
